Gave the newest version a try again and after setting up a profile I really like it! Doing 2 player keyboard seems to work fine, so now I just am waiting for a replacement control box to come in so I can test out 2 pads again. I will update once I get a chance to test it out this coming weekend.
I changed the speed mod setting system because a fixed set like what was there before does not fit everybody, and people were asking for help with CustomSpeedMods.txt every month or two. If you really prefer the CustomSpeedMods system, you can edit the metrics.ini of the theme you use to change it back. Search for "lua,ArbitrarySpeedMods()" and change it to "lua,CustomSpeedMods()".
One thing to consider is that Stepmania stores the last speed mod you used in your profile. If you haven't already, you should create a profile in the Profiles section of the service menu and use it. Additionally, M mods exist so that you don't need to pick a different X mod for every song, and thus needing a couple extra key presses isn't an issue because it's so much more rare to need to change your speed mod.
FYI, I love the new menus, the speed mods are very functional and easy to use but will take awhile to understand for new players.
So going to the new version has seemed to work, though in heavy sections SM will still get a bit choppy, but nothing unplayable. I will say that after using the new speed menu for the past 2 weeks, it has been very nice. So I stand corrected on the older ones having a better speed mod setup.
Though now my second pad is having an issue with 1 of the buttons not responding unless basically all of my weight is on the corner where the wiring/contact meet. So it looks like I will be having to solder those wires, unless there are any other suggestions.

Make sure fast note rendering is enabled in options if you are having any gameplay lag issues (it fixes 3d noteskins, but slows the game down a bit)
I forgot to mention that setting BG Brightness to 0% gives a small but measurable frame rate boost.

Alright so bad news, it is still doing it.
I went through and double checked all my settings, fast note rendering, bg brightness, ect. What seems to cause it is when both players are pretty much in sync on the same difficulty. If i am playing heavy x heavy, or medium x medium.
When it freezes it says something along the lines of "Playstation 3 controller - Remapping all buttons"

I highly doubt it's your pads causing the problem. The only thing I can think of pads causing an issue is taking to much power, but over USB that's nearly impossible to do. Still, if it seems to not happen when you have no pads in, happen a bit with 1 pad, and even more with two pads, it may be the issue. You can try buying a wall powered USB hub so that the pads will not take power from the computer. Based on the specs posted I am almost certain it would not be your system being the problem either. The only other thing I would try as well would be to close other background applications you may have running before running the game.

I felt the same, the computer itself is pretty beefy for what it is running. I really think it could be something to do with window drivers, but I don't know where to begin since it's not something I can replicate consistently and the computer seems to recognize the the pads perfectly.
As for background programs I have nothing running on it at all besides Stepmania. This could be a dumb questions but is there a maximum amount the RAM that stepmania uses? If so can I up the load?
