Find ~/.stepmania-5.0/Save/Preferences.ini and edit it. Folders listed after AdditonalSongFolders are searched for song packs, just like the main Songs folder. AdditionalCourseFolders is for course packs. AdditionalFolders entries are searched for everything.
Also, ~/.stepmania-5.0 has Thems, NoteSkins, and Songs folders that you can put things in.

Works for me, and
AdditionalFolders=~/any/Folder/
Do not work for me.
Where "Folder" contains:
-NoteSkins
-Themes
